unironically the only thing i can think of is that pen pen is meant to represent the viewer, the passive observer. other than that he's the only part of EVA that's fundamentally has no meaning

Since he's Misato's pet, he's just kinda there. Other than a little comic relief a few times, he doesn't really do anything.

He gets to fuck Misato and Shinji doesn’t. He is a beast, the only non-human creature we see post-Second Impact, and represents the animalistic masculinity that is lacking in Shinji. He is the anti-autist, and the main foil to Shinji in the show. Note how he reacts in the hot springs scene versus Kaworu in the baths later. Pen-Pen is the key to all this.

Anno and Sadamoto had had success with the cute animal mascot character of King in Nadia.
They tried to replicate that success in Eva, but Pen Pen never took off. To the point that the little chibi version of Sachiel is now the go-to for the cute animal(ish) mascot character of the show.
