To be fair souls are a real thing in NGE so even if Shinji died it's not like he's gone forever. If humanity succeeded Shinji would have been sent to heaven inside instrumentality or whatever anyway regardless, but if the Angels win then everybody including Shinji dies and that's gg since all life would be wiped out.
Wouldn't surprise me if Gendo had a backup Shinji clone vat somewhere filled with dozens of blank Shinjis in case he exploded like with Rei.
