These days they're mostly based on in-house light novels, but even before they started doing that they still did almost exclusively adaptations. Also, changing things in the adaptation isn't necessarily doing a horrible job of adapting. For the most part, I think where KyoAni have made changes it's for the better. And writers can get their noses out of joint for all sorts of dumb reasons; they're not the absolute authority on what's good or not.
