They all realized they fucked up as Rei took off with Shinji during the first half of 3.0. They hadn't thought much about Shinji since it had been 14 years since they last talked to him.

Also, remember that they were in the middle of explaining things to him when Rei started attacking the battleship.

Having the little sister explain who the fuck she is finally is hardly "middle of explaining things to him." They still treated him like what he was: the most dangerous man alive who could trigger another Impact after Near Third Impact happened from trying to say Rei. 14 years have passed, Shinji is the same little shit he's always been and Asuka really hates the asshole who nearly wiped the world out while she was under. New girl was more reasonable that Shinji is just a bad puppy who doesn't know better.

I think the real question is how did Misato manage to not hit the wall after 14 years?

It's evident in the later half of the movie that Shinji was entirely irrational about everything. Kaworu was nice to him and he still didn't believe him when he told Shinji to retreat. It's very doubtful he would have listened to Misato about Rei if he heard her voice. Misato and Ritsuko effectively did tell him everything is talking about but seeing how Shinji was so hyperfocused on Rei the whole time, I think he still would have gone with her, would've had the same conversation with Kaworu and would still be driven to fix his "mistake".

It is what it is, timeskip Misato and co. are all bitter and jaded. The only time we see Misato and Asuka interact with each other, Asuka mocks Misato's position as captain as she leaves the room after talking with Shinji. They probably hate each other too. What makes everything worse is that Misato was cheering Shinji as he tried to save Rei in 2.0, which eventually triggered 3rd impact. And Shinji also resisted fighting Bardiel in 2.0 as he didnt want to hurt Asuka.

I guess after 14 years, they forgot all that.

Kaworu sure did communicate, by lying about the NTE and completely failing to convince Shinji not to pull on the lances.

All Shinji is ever talking about during the initial contact with Wille is what happend to Ayanami and literally nothing else. They were in the middle of some serious shit like Angel fighting, mass produced Eva fighting and initiating the flight engine on Wunder. They had no time to spare and humour Shinji. In the midst of the fight Misato did communicate to him loud and clearly "Shinji Ikari from now on you do nothing" but Shinji, like the brat he is, just couldn't take a no for an answer. During the cooldown Misato and Ritsuko sat him down and started debrifing him but he rejected their news about Ayanami being gone. Later on he flat out admits he doesn't care that the world is devastated because he saved Ayanami, until he finds out he didn't. Shinji was his usual selfish, erratic brat the whole movie.

This was their sole mistake, they should have kept him in isolation. But not telling him everything while they are in a middle of a MPE assault is not one.

Shinji is a grunt, he isn't owed preferential treatment. And an order is an order regardless of how it's delivered. Shinji simply refused to take the order because he was used to his special status as an Eva pilot and that's all there is to it.

The rebuilds show that Eva's popularity was really just luck. The average person obviously want something more like 2.22 than NGE or 3.33. Yet it became one of the most popular anime ever.

Repeat after me: regardless of what they said and did Shinji still would have gone with Rei.

Shinji was only relevant to them as long as Eva 01 was relevant. Seeing as it was stored away in space for more than a decate it's safe to say they've long moved on from Shinji. They still should have locked him away deep in Wunder though, but even if they had done that, Rei in unit 09 would still manage to get him out somehow if he called out to her the way he did in the movie.

I don't get how Misato being hypocritical is supposed to be a flaw in the writing when it's kind of the point of her actions at the end of 2.22 and throughout 3.33.
Misato agreed with Shinji's behaviour and now sees its results. 14 years later, she hates the naïvité she once held and sees past follies reflected in the frozen-in-time Shinji. The bitterness of 14 years of apocalyptic hell have left her incapable of expressing understanding towards Shinji, who hasn't had the chance to grow as she has, and that pain causes her to shut her heart to him instead of being the one person (other than Kaworu later, who is pure unconditional love) to really sympathise with him. That's the tragedy of her character in the third film and in my opinion it's quite sad and powerful while also being appreciably understated.

This was not created by Gendou, whatever this group of rei were, they were Seele´s children like Kaworu and they are the same that appear later in the preview meeting with Kaworu(this was confirmed by the storyboard of the preview which had the shot be from another angle and described the five shapes in that shot as Kaworu, three Reis no more the 8 years old and one Rei 14 years old.

In Q´s storyboard theres a deleted commentary by Fuyutsuki where he identifies the Rei that pilots Mark 09 as the sixth prototype in the Ayanami series and as it only works following Seele´s program(!?) and it doesnt have Yui´s information inside, Gendou does not care about her.

Theres no evidence so far that Gendou wants to do anyhing with the Seele Children more than destroy them, as he managed to do with Kaworu, and probably expected to happen to the rei inside Mark 09, but she espaced from Mrk 09 thanks to her questioning of her programming, which neither Gendou or Seele must have considered.

I was sure that kaworu had stopped in 3rd impact and from the previews we know, that the Seele attacks the Nerv. Mari, Wille crew, continuing threat of nemesis evas, and a door left open for guest appearances by old characters will be left for a possible future series with seiyuu who won't be in their 60s that Anno can turn over to someone else but never do it.
