I'm pretty certain of one thing, though:
The moons already come with a filled chamber of guf; they bring along the souls necessary for life, and there is no indication those were artificially constructed (or where they come from to begin with).
Of course this gives rise to as many questions as it answers; like what happens when the souls run out? But they do get recycled in death.

This conflict was shown as early as the fourth/fifth episode where Shinji runs away, and only evolves as we see a breakdown of Asuka and Misato's character towards the end. The final two episodes just strip apart any pretense of a show about robots and aliens and gives you an unfettered hour of psychological conflict that results in some state of "I can accept the way things are"

They pack all of Shinji's supposed character development into a film 101 class final project that is entirely independent of the rest of the series. That's why it's a bad ending. You could watch episodes 25 and 26 void of the rest of the show and get exactly as much out of it as if you'd watched all 24 episodes leading up to that.

The pitch material for the show also goes into a specific atmosphere and reaction from viewers that he wanted, a feeling of mystery and of a puzzle that can be solved, and he's talked about lurking usenet and following fanzines for the show at the time, they were watching what people were thinking about the show and trying to stay ahead of them and keep them engaged.
