Before Eva there weren't too many mecha anime with a focus on awful harem waifu pandering bullshit. Madoka is special because it manages to do a decent magical girl story in 12 episodes without being boring monster of the week trash.

Ef, Monogatari, Tsukuyomi and few other series are incomparable better than Madoka.

The "monster of the week trash" is there to show the girls fighting. It can feel like padding at times but, while I don't think it would fit in with the way Madoka is (it would need some rewriting), it would be nice to have more straight fighting. What's there in Madoka is cool and well done (though some of it is "character comes in at the last minute and wipes the floor with the enemies", or "magical girl vs magical girl") and it would be nice to see more of that. Rebellion gave us a little more of that, which was nice. I think the problem with a lot of magical girl shows is less that they're monster of the week and more that there isn't very much variety in the way they fight. I'm watching the first Precure series right now and it would be nice if they had more moves or did more straightforward fighting (I'm wondering if that happens more in later series) but for instance CCS does a pretty good job of having variety.

Madoka is a series praised for "deconstructing" a genre that the people awarding it things don't give a shit about. Same with Eva. Don't get me wrong, I like both Madoka and Eva but it's exhausting hearing people praise them to hell and back when there's plenty of other good shit in the genres that they refuse to watch because it's not as edgy or is played straight instead of having twists upon twists. There's just too much desire for subverting expectations these days when doing it too much just ensures that even that gets formulaic.
