I really hate that they abandoned the fact that Shinji had 2 friends that he cared about by the point that we're at.

Actually, after writing it down it just makes more sense to compare Kaworu and Toji instead.
Toji is Shinji's first friend, but their relationship starts with Toji hurting him, and eventually apologising and showing compassion for Shinji's struggle.
While Kaworu comes at Shinji's darkest hour yet and seems to be all that he wanted, pure affection with no draw backs. Eventually, he ends fucking Shinji up by putting him in the position of killing him.
They also mirror each other in design, like Rei and Asuka. Kaworu has white hair, Toji has black hair, while Shinji stands in the middle with brown. Kaworu is pale and Toji tanned, Toji pilots the black EVA and Kaworu would pilot the white one, 04 that is. Toji's shirt is purple while Kaworu's is yellow, opposing color on the color wheel.

As per an ongoing theme in Shinji's live, the more significant and close a person is to him, the more pain it will cause him. It happens with literally everybody he's ever cared about! It's a testament to his courage for daring to live in a world where he could be potentially hurt again. If I was forced to kill somebody I loved, witnessed murder of my friends and family, I'm not so sure if I wouldn't close off myself for good.

He didn't put any effort in reaching out to help Asuka and Rei after they were hurt - even becoming scared of Rei instead and selfishly wanting Asuka to help him instead.

Toji didn't hold it against him but in the discarded EoE scene it's implied that Shinji could not forgive himself until the very end and could never really even look at Toji without guilt eating him.

She is a character who serves no purpose whatsoever but is for some reason thrust into a role that's been thus reserved for central characters who are integral to both the plot and emotional core of the show. That's what's so jarring about her. She's Eva's first ever pure fanservice Eva pilot. When Toji was chosen as the Fourth Children he was already developed and involved with Shinji so the emotional groundwork was laid out thoroughly, but with Mari there's just nothing. Why is she even there? It's just so weird for Evangelion to have this sort of character. The TV series despite its format did not waste a minute on a character who brought nothing to the story. These are movies, and yet they allow themselves for such waste of time.

You fool. Toji together with Kensuke and Hikari are going to be key pieces who pull Shinji out of his catatonic state and give him some hope in 3.0+1.0. At least that's what I hope for.

It a shame he didn’t end end up becoming a main pilot and was perma-crippled from his duties as soon as he jumped in the Eva; would’ve been interesting to see how a ‘normal’ person’s mind would degrade from such immense pressure placed on them.

For context, this is an unused storyboard for EoE which was scripted and almost made it in but in the end was left out of the movie. It's either a flashback or it's meant to take place at the start of the movie (right after Shinji's jerk off), which creates an inconsistency with the series. Maybe that's why it was left out. The dialogue for the scene went:
