She used her AT field to neutralize Kaworu's, allowing Shinji to crush him (remember earlier when he tried to reach Kaworu, it was blocked by his AT field). Throughout the series it's been established that Evas are so effective against Angels because they have their own AT fields to counter those of the Angels. Kaworu's is so strong that only another being like him, Rei, is able to break through.

Kaworu's AT Field was blocking access to Terminal Dogma. Rei activated hers to get in, and there is zero indication she did anything in the fight.

Well, she could project her monstrously strong AT-field in OP's episode, and EVAs have been shown to generate AT-fields when in berserk mode and unpowered.
IIRC human AT fields are some of the strongest out there even if we can't manipulate them, and we don't have S2 engines.

They certainly knew she was a salvage product of Yui, since they in effect created her that way, but I'm not sure about the other thing.

By default everything with a soul has an AT-Field.
All living bodies need AT-Fields or they turn to tang - sole exception being the soulless clones in the Reiquarium whose bodies are held together artificially by the machinery involved there.
