I'll give you that the limitation of nine shifters probably hadn't been thought of yet but there's absolutely no way he went into the story not knowing Reiner was going to be the Armored Titan. Not really, The anime generally adapts 2 chapter per episode.
Last season ended in chapter 90, so currently 29 chapters to adapt.

There is no other logical reason other that protection for Historia.

Yeah, the last season will probably work as two cour. The first season was 25 episodes, but about two episodes' worth of content were recaps/flashbacks, the only real flaw it what otherwise was the best season.
