She has baggage and a harsh personality that doesn't hold back punches, and she also hurts Shinji throughout NGE as they interact. You have to deal with the good and the bad when you choose Asuka, where as with Rei, no matter how much I like her character, you get a very one note kind of relationship which results in you basically being able to mold her as you see fit.
It's not so much about what she does but what interacting with her represents. I'm willing to bet my left nut that is why Anno thinks Asuka is best girl and doesn't like Rei all that much. It is probably also why he gets thrown into an autistic hissy fit when people choose to escape reality by choosing to fall into hardcore escapism with Rei. She is literally a representation of Instrumentality and godlihood since she is one of the messengers in EoEs Instrumentality. Her godlihood as the mother of all humans from having Lillith's soul also makes her a mother figure, in which abusing escapism with her in the center is basically a return to womb or return to mother instead of moving on and leading your own life.

My personal theory is it connects back to EoE and instrumentality - Asuka is not the only person to change last names in Rebuild.
In NGE, before they married there was Gendo Rokubungi and Yui Ikari, and Gendo took Yui's last name.
In the Rebuilds it changes to Gendo Ikari and Yui Ayanami, and Yui takes Gendo's last name.
Asuka, Yui, and Gendo are the 3 people other than Shinji who are not in instrumentality at the close of EoE.

They had a different idea of what a contact experiment was supposed to be as opposed to what it actually is, they probably thought it was more like a sync test with no additional soul needed. Yui realized that wasn't the case and build a whole scheme to attain godhood around it. But Kyoko probably thought she could do what Yui 'failed' to do. but ended up in the same situation but with a still living body. because that's what happens when you try that. I doubt Kyoko intended to leave Asuka behind to fuse with 02 because she didn't have any schemes similar to Yui's that would drive her to do that.

No you're absolutely right, both Rei and Asuka are two extreme ends of the spectrum and neither are at all realistic. But from the perspective of Shinji choosing from his fellow pilots and peers, I still would say Asuka represents the themes of the show better. She's a representation of the cruelty of reality but taken to the extreme, but also shows glimmers of hope and acceptance throughout the series. It culminates at the end of EoE where she caresses Shinji in the 'One more final: I need you', showing that there is still hope for acceptance and companionship despite the harshness of her character at times.
Rei also serves as a great foil to Asuka by being, as you said, on the other end of the spectrum. While she develops from a more or less 'blank slate' into an individual, much of that development is based around her love/maternal care for Shinji. The people Anno is trying to talk to then use Rei to project their idealized woman onto using Shinji as a self insert. The problem being that this kind of girl is basically completely submissive to the MC and benefits those trying to use escapism as a retreat from reality as she is basically incapable of hurting the main character, which subverts the theme of choosing reality no matter how cruel it is or how much it hurts you.

This is the Ayanami.
There is nothing unique about "-nami" (波), it's just Japanese for "wave".
If you want to go into character names, what's interesting to note is that Ayanami and Shikinami are both Fubuki-class ships, while the Makinami is a successor to the Ayanami specifically.
All of these ships are Destoyers.
The Langley, the Sohryu, the Katsuragi and the Akagi are aircraft carriers.
Asuka's name was most likely changed to follow the same theme as Rei's (and Mari's) and so it does not coincide with Misato and Ritsuko's names.
But basically, it's because Anno hates Rei and her having a unique suffix in her name is bad.
