No. Humanity is neither fucked or saved. They are reduced to primodal goop and can return if they wish. REI rebels because she doesn't want Gendo to have the trigger for instrumentality, she disobeys because she is becoming more sentient and gives it to Shinji. Instrumentality returns people to their original state. Humanity is one collective organism originally. It's a state and isn't good or bad.
The penguin was for comic relief, but also meshes against the absolute dysfunctional characters.

The difference is that using the evas artificially means that Seele wanted to be in control of seperate bodies. Gendo's way was simply combining angels to which the an actual god is formed rather than an artificial one. Keagle wad part of the illuminati who lived way beyond his normal expectations. The Spear was a way to stop an angel from absorbing its other half to become a god. There was only one because liliths was destroyed. Auska was absorbed, Rei is Liliths Soul in side a replicant Yui body made from lilitha and Yuis dna. Rei is basically a means to control human instramentality and third Impact. She is only an important piece to making Lillith into a god. Gendo tried influencing her to be loyal only to a point where she realized she was being used by gendo and became god with out Gendo. She then absorbed the process of human instrumentality and gave full control to shinji. So basically what ever shinji desired Rei made it possible. Instramentality was a bad thing. It is simply forcing humanity to leave their human shells and combine as one to be a soul of god. while Lilith and unit 01 was the body. Humanity can come back if they are strong enough to deal with reality.
Asuka was "absorbed into the collective". She talks to Shinj on the train and you can see parts of her own instrumentality during episode 25/26 which finishes with her declaring "I can love myself".
Since she rejected it and it was stated that there is an option to come back we see her on the beach. A tiny bit upset that he jerked to her.
