From what I've heard the manga was less focused and dragged on a bit due to the time being put into it was sporadic and unorganized.
The anime was able to salvage a coherent storyline from the manga, having a budget (lol) and a set workschedule where all they had to do was take an existing storyline instead of writing it on the fly over a few years helped it a lot.
Its kinda like how Golden Boy is regarded one of the best Anime, yet the manga isnt even talked about due to it kinda being the same (not counting how cucked it got later)
From what I seen of the manga Shinji is given more character growth and is a lot less whiny.

The manga is an adaptation of the anime's script that for some reason went on almost twenty years. It has added baubles but shouldn't be taken seriously at all especially because it's not even based on the finalized versions of the anime script

It's the final loop in the world of Evangelion, just like the rebuilds are the second loop.
But most importantly it has an actually good ending instead of the cancer the original had

By that theory, the manga would be an early loop. Kaworu is really cold to Shinji and grows to love him over the recurring timelines
From what i remember his relationship towards Shinji in the manga was at its deepest, and he acted far more desperate about it.
I read it years ago (actually own the entire collection) and from what I remember the biggest changes were

Shinji is more cynical and jaded than the whiny screaming crybaby he is in the anime, even trying to punch out Gendo at one point.
Rei gets actual development rather than being a doll outside of a whopping three episodes (5, 6, 23).
Asuka's bitchiness is acknowledged as an issue by the others rather than just being glossed over as typical "tsundere bitch so funny xD" cliche shit.
Toji actually dies and has a lasting impact on Shinji because of it rather than just breaking a leg.
Kaworu actually spends some time as an Eva pilot and getting to know the cast instead of being a convenient yaoibait character who appears in one single episode and only ever talks to Shinji.
Kaji convinces Shinji to pilot Eva again by telling him about his past, which mirrors the Toji situation and makes both Kaji and Toji more impactful as a result.
The plot is streamlined and removes the angels that were pure monster of the week filler (a virus? Really?), making their number a meaningful 12, as they're actually supposed to be apostles, and it also cuts down on the constant mindfuck scenes the anime loves to spam for the sole purpose of recycling footage.

don't see it as complementary material of any kind, it's Sadamoto's baby with his tastes and ideas plastered all over and shoul be appreciated individually he based Kaworu on his middle school crush for example this is why he's nowhere near as fab as Ikuniworu

The manga's ending for how third impact resolves is absolute garbage.
Any reset ending where the characters forget all their memories is garbage, it feels like all development went back to 0.
I felt for Kaworu bad because his dying wish was for Shinji to never forget him, and he basically forgot. Then Sadamoto released that official art with all the characters together in the new present as if it helped. I'm not sure if giving Yui and Mari some manga lore was worth with fiasco.
Shoehorning Mari into that extra chapter was disgusting marketing bullshit. That chapter never happened.

That pretty much changes the dynamics of Shinji and Asuka.
Apparently, Sadamoto himself said that extra chapter isn't Canon. He asked the rebuild staff what Mari's deal was and nobody had an answer, so he just had an idea and made this chapter.

From what I've seen it seem like they are different timelines. Apparently the story has played out multiple times with shinji resetting the timeline at the end of the third impact. So the manga is a timeloop that comes after the anime.
