During the flashback episode, he was unambiguously introduced as an opportunistic ruffian, and that's why Fuyutsuki's first impression of him was so negative.

Fuyutsuki and Yui are scientists who think they have high moral ground because they're educated, painfully oblivious to their own failings as human beings.

I feel like they did it on purpose, most of the people Shinji interacts with have some connection to his father, while Asuka has zero and is a foreign element to him in more ways than one.

Actually there was no guarantee that would have happened under is scenario. Seele was was gonna suck everyone up into godhood, Shinji sucked everyone up after Rei gave him the reigns and he said "fuck the free world", until he realized how stupid that was and backed out. Gendou was just gonna use Adam+Rei+Lillith to get to Yui, there's no indication as to what would have happened to humanity all aside from implications that it would be bad for everyone involved.
