So did Shinji accept instrumentality in the TV ending? I never thought about it before because I was in the "EoE and TV are the same ending" camp but he does say "its okay for me to be here!" and never really implies a rejection of what is happening.

Just remember if you do it, that it’s not just what the girls do for Shinji, but what Shinji does for the girls that is important too. Give him motivation to pursue the Harem end and then make it believable with their characters. Change the series in a meaningful way as it goes towards the conclusion.

The trouble with this premise is that no matter how you end it you're going to piss off at least 4/5ths of your readers.

Gendou's plan didnt even really account for humanity since he just wanted Yui, no telling that would have affected the world. Shinji realizing perfect instrumentality isnt all its cracked up to be leaves humanity a possibility for a future.

This would honestly be the best plot outline for a harem/OT4 story.
