The damage on his body was caused by the massive increase in aura (Nen baptism uses the same logic, while aura is life energy, too much aura can damage anyone). Alluka could heal the physical damage because it wasn't part of the restriction. Gon gave up the potential to ever use Nen again. Alluka couldn't return him his Nen because that was part of the pact, so, even if he has aura because he's still a living being, he can't use Nen.
maybe he can regain it when he grows older but for now the current arc is literally tens of thousands of miles away from Gon with no ending to be seen anytime soon and the distance is growing with every chapter.
It's safe to say that Gon will be out of comission for a very long time.

He’s also only a kid yet still manages to put up a decent fight against adults that have decades more experience than him. Gon-san is him as a full potential adult and he’s the strongest human in the series. Gon isn’t even close to being an underdog, it’s like you are calling a toddler a complete loser for getting fourth place at the olympics.
Luffy is one of the few shounen protagonists that had to genuinely work hard to wear he got. His DF was practically useless and because each DF is unique there was no one to teach him how to use it. Even the more specialized stuff like conqueror's haki isn't all that special in the new world. The only time got free gibs is due to him being dragon's son ( which back fires in marine ford) and knowing Shanks ( which is why Rayleigh personally taught him, i think), and even then thats only because he got is ass completely handed to him. Now that I think about it I find Luffy's progression really weird, normally shounen protags hype up all the earlier fights, but Luffy more or less curbstomped all his enemies until alabasta, where he had to struggle, and then by Sabaody he got his ass handed to him and realized it wasn't a game after the shit that happened in Marine ford.
