No,This is about an idea an user mentioned earlier in the thread,
MC and his team defeat the first wave of henchmen, then the main villain and his elite henchmen show up. They wreck the MC and his team.
After being beaten, the MC and his buddies get trapped in an alternate dimension or something. Plot shifts to them trying to get back to their world and upgrade their decks Meanwhile villains are making preparations for carrying out their master plan.
MC team escapes, retuns to their world and have a rematch with the villain team. Defeat the bad guys after a series of epic duels and save the world.
Villains eliminating characters right and left establishes their power level and shifts the tone of the show without going full retard(like GX in later seasons). Mentor figures, reformed villains and maybe a MC or 2 get killed(can't kill off the entire main cast since the villain has a team too and I dislkie the protagonist beating all the bad guys, other characters needs feats too).

I was thinking along the lines of GX but with a much smaller cast(4-6 main duelists)but a 5Ds with more focus on team play could work too.
The dark tone would be brought in gradually instead of being present from the start. Like hints in the early parts of the series about whatever the villains are doing and odd incidents that seem random/filler but are actually plot relvant in the future.
