They mutation faction in the show spoke of evolution and whatnot but it's literally devolution since they all became just like animals in the end. We don't know enough about it to say for certain that anyone 'won', but the Hideauze are clearly at an advantage. The GA can't seem to successfully exterminate them, which is their one goal in the war.

But its unclear how able the Hidauze are able to strike back against the GA. Hideauze, as far as we know, don't have natural FTL. They only got into space by piggy-backing on the GA's wormhole network. We don't know whether the Hideauze can actually ever reach Avalon and threaten the GA directly, or if they are just spreading from system to system the slow way and infesting the galaxy over time, despite the GA's attempts to contain them.

It was good while it lasted. And they did have that ova don't forget.
