Kamui can probably beat anything Pain has. He can just nope away from chibaku tensei, shinra tensei or any of the Yahiko body's best moves. He can also use Izanagi if that isn't enough, like he did against Konan.

Konan would obviously side with Nagato. Kisame may side with Obito because he wanted to see the "world of truth" Obito promised him and continues working with him after Pain dies, however with Itachi alive he may instead side with Itachi, who would side against Obito because he thought it was Madara and he was against Madara. Zetsu would side with Obito because he needs the Infinite Tsukuyomi to be used but Zetsu is useless in combat. Unless I've forgotten something, I don't think Sasori, Deidara, Hidan, or Kakuzu would care one way or another, they never seemed that interested in either method of creating peace.
If Kisame sides with Obito they can probably beat Pain and Konan, but I don't see Obito beating Pain, Konan, Itachi, and Kisame combined without making himself juubi jinchuuriki. The war arc started to rush around Tobi entering the scene with the Gedo Mazo to collect the Gold and Silver brothers for their Kurama chakra. It was probably because it was starting to drag on. Most of the characters weren't developed and didn't add anything to the plot and there were barely any stakes because no one named died after the Edo army. It was boring and Kishimoto likely saw that.

At least Hatake are referred as a Clan in 4th databook, so while they may not be on level of Sarutobi or Shimura Clans (rivals), or Akimichi-Yamanaka-Nara allied Clans, or Inuzuka or Aburame Clans, they are still tier above scrubs like Haruno or Namikaze.

The first one: Uchihas are the strongest clan in the village rivaled only by Senju like a hundred years ago. And the second one is that Uchiha clan is a clan of elite shinobies. There's literally zero information that would put an average Hyuga over an average Uchiha. We know that they have best taijutsu style in the village and that the perceptive skills of their dojutsu are superior to that of sharingan's. However due to the fact that Byakugan doesn't allow the user to copy other people skills, this superior perception here means ability to see at almost 360 degree, see at great distances and see the chakra points and that's pretty much it.

If you guys want to be realistic, the Hyuga clan and their Byakugan should be able to own every single nigga in the series with their chakra control and chakra manipulation attacks, even demigods like Naruto and Sasuke, but none of that happens in the actual series. It's the same with Shino's clan; his bugshit should be an instant win in every fight he gets in, but Kishimoto actually realized that and removed him from most fights altogether instead of having him job.

To be frank, with how Juuken was displayed in Part 1, it should be natural counter to Susano'o, which is a chakra construct.
And given that Kaguya was basically using Juuken with Chakra Arms (even name was referring to it), that's what she did with Sasuke's EMS Samurai Susano'o, which was more dissolved than crushed.

The counter to the Juken is that it can be overpowered with enough chakra.

Sasuke learning Chidori was a mix of him having Sharingan (makes it easier) and being obviously Lightning type (Uchihas might be good with Katon and it being strong element to them, but that doesn't mean there can be exceptions).

To be frank, Uchiha wank is partially due to them being wiped out. It's easier to have legendary status when there is no way to show that their fame is only partially justified. Visible chakra is Chidori, of course it would be visible, but chakra and movement related stuff is easy to copy for the Sharingan.
So really, it's a mix of past fame that was justified and overblowing it due to not being able to see it in action for so long.
