The anime is all over the place really. So... here we go;
The OVA basically just introduced the premise and was a pilot episode for the anime a year later
The first anime follows the manga for a while then takes a completely different turn midway through. Eventually because of how fast the anime caught up to the manga, the anime had to end somehow. So they went the ending they chose by killing off Asuna The anime was more like a promo for the manga at that point
The second anime was Shaft... so it was weird, kind of like watching Bakemonogatari or Madoka or something. Lots of head tilts and random things crossing the screen. I don't really know what the anime was about but it somewhat followed the manga, kind of? The animation in this one was beautiful.
The manga at this point became a bit of DBZ combined with really technical stuff, hence why it was nicknamed "Negiball Z" at the time. Each speech bubble was filled with exposition and was very long.
The there was the OVA's and Movies. These followed the manga as close as possible and served as promotion material. Still done by Shaft or something and you can tell they were holding back the weird. These OVAs and Movies combined elements of the original anime and the new anime.
