20th Century Boys had the same problem.
The story was great when the protagonists were trying to unravel the mystery and the antagonist was more of a threat in the shadows but once they finally face him, the plot goes to shit and eventually has a retarded ending.
At least Monster's plot didn't last for long after going to shit, unlike 20th Century Boys where the story went on for like three more arcs after going to shit.

I really liked the series, but it did bother me how many times they had a chance to shoot Johan and just didn't. Johan was already killing kids left and right, and Lunge was still the only one who would have been willing to put him in the ground.

I'd agree for the most part but to be fair some of those times it was more circumstance, like Tenma not getting a clean shot on Johan at the library. IIRC the only time he spared him in a situation where he had a proper shot and the time he wanted, it was at the forest and with children around. Not exactly a great choice, but still.

It's actually underrated now. Lots of people don't seem to "get it", not that it's particularly deep or convoluted but it's actually really good. They instead focus on minor issues like Tenma fucking up one or twice or the pacing (only a problem in the vastly inferior anime)
