There isn't really any reason for it to be anyone from the known cast, and the one thing we know for sure is that it isn't Misato because Anno explicitly denied that in an interview once. Neither Fuyutsuki nor Gendo would get their hands dirty, and the bridge bunnies would refuse the order. Rei would possibly do it if she were ordered, but she wouldn't like it at all and there is zero reason why Gendo would ask her to.
The only character from the main cast who is even remotely likely to be the culprit is Ritsuko. She would definitely do it if Gendo asked her to, especially at that point, and she might even get some sadistic kick out of denying Misato her chance at love.

I don't think physically or permanently. Technology was already caught up enough to the alien artifacts to make artificial S2s and Longinese, so probably there isn't anything inside of Nerv that could be sabotaged and Seele couldn't eventually replace. Plus they already had brain-uploading before they had Evas, if that became economized it could be an Instrumentality-like event by itself without needing any cloned god monsters. There's enough information internal to Nerv to expose Seele, but then that's just World War 3 when everybody pulls out of the puppetmastered UN and the secret society used to operating in the shadows goes back to where you can't see them, everybody with N2 bombs or the older nukes demands Eva secrets to protect themselves, and the whole Instrumentality plan is out there in front of everybody where some of them are going to think it sounds pretty good.
