They work out pretty well when they aren't over the top. If their color doesn't clash terribly, and they aren't gal-style / drag style ugly long fake shit, they can be a strong asset. Nail Jewels are neutral at best though.

Negative example: Hotaru from Dagashi Kashi. Nails are taken care of, but they clash with her color pallet. The rest of her character design is great, but the nails just stand out in a not good way. There's nothing intrinsically wrong with the color, it is just misused.

Painted nails are lovely. But as said, They shouldn't be short and stubby. Also, long nails and especially well-drawn nails are rare in anime and manga. Most artists have a huge problem drawing hands properly. That's leads to very botched drawings a loss of appeal for those who like hands. Shiny/glossy long nails (natural or fake) are a godsend though:

If you've never read the original manga, the author has a very, VERY obvious hand fetish. Panels are constantly focusing on the girls' hands and the nail polish is always about as emphasized as it is in that screenshot.

It's because artists/animators don't focus on something like that unless it's representative of their character. It's still relatively rare to have a girl that has nail polish just because. It's usually because she's a whore or is evil and it completes her look. Thankfully, that's changing somewhat. There's more focus on nice hands and nails than before. And even if it's subtle, girls are starting to have a pinkish lacquer on their nails now.
