Because Pucci has dark skin, they thought he was black. Because Pucci told them that Weather and him were brothers, they assumed that Weather was secretly black and hiding it somehow. The KKK dudes didn't care about a black guy being black, but they did get upset at a "black" guy having a relationship with a white woman. Why they didn't think she was black too for being Pucci's sister, I have no idea.

Because it's complicated. Weather is hanged because his mom marries a black man and had a kid with him, but Weather was a swapped baby, he has nothing to do with the black man.
The most probable answer is they have a dark skinned ancestor and the gene resurfaced with Pucci.

Priorities. The KKK member is not going to expose who he is and destroy his career purely because a black man walked through the door. If he played his cards right he could punish a mulatto and the racemixing whore before any children are made.

Why do people have difficulty following Pucci’s backstory that much? It’s really not that complicated.

He finds out the boy his little sister is dating is actually their long lost brother. If he tells her, or anyone for that matter, he’s breaking the sanctity of confession and moreover ruining his little sister’s first relationship. He decides to pay a private investigator to rough Weather up a bit so he’ll break up with Perla, and she’ll go on with her life assuming it was just an ordinary failed teen relationship and never have her memories sullied. The PI that Pucci hired happened to be a KKK member in his private life, and while investigating Weather he found out that his father (unknown to them his adoptive father, married to the woman who stole him at birth) was black. He got a bunch of fellow KKK members together, got drunk and decided to have a lynching to make an example of him. They even point out the fact that he looks white, but assume it must just be him looking more like his mother.

Pucci is darker skinned than his siblings, but the Pucci family is stated to have strong Italian heritage, and Mediterranean ethnicities typically have a wider range of skin colours than other Caucasian ethnicities. There are tons of dark skinned Italians out there, there’s even a bunch of them in Part 5.

Their dad was white, you even see him in the manga at the cemetery when they first tell Pucci he had a twin that died at birth.

Pucci and Weather are fraternal twins, and one of their grandparents had a darker skin tone. It happens in real life, I think it's called mixed twins. There's also the possibility that they are half brothers twins, it's extremely rare, but it the possibility exists
