What exactly did gay priest perceive as heaven, a second universe where the survivors from the first could see and accept their own destinies but he could do whatever he wanted? He panicked and reset everything again when Emporio out-fucking-skilled him and now there's a THIRD universe with characters that look the same, but everyone I cared about while reading is dead?
And all of this is the actual end of 6 parts worth of universe, as SBR doesn't even take place in the same universe after this?

Part 6 is the end of the Dio and his underlings vs the joestar family.
SBR is a reboot of the jojo series and its unrelated to the events of the ending of stone ocean
Pucci's idea of "Heaven" is one he and DIO conceived together, pun intended. His goal was to play out the events of the universe to reach the Big Crunch, which then promptly becomes another Big Bang and returns to the same sort of universe as before, but everyone retains the knowledge of how their actions will play out. As they know what their futures entail, they have no reason to be anxious or afraid of things like poverty or death, because they would know for their entire lives when it was coming and could make peace with it.
Pucci's other part of the idea was simple: Remove the Joestar family from the universe, as they killed DIO. Pucci failed the first reset in completely clearing away DIO's adversaries though during the reset, since Emporio survived it. He tried again and failed, and Emporio killed him in return. As a result of dying during the reset process, Pucci himself was removed from the resulting universe, and the Joestars were spared, dropping the Joestar family name to show they no longer needed to oppose the supernatural and were finally free.

Yes. The Part 7/8 universe is a fresh start, completely unrelated save for "reused and remixed" characters reappearing as new characters throughout the story, such as Dio and Yoshikage Kira. If you're looking for a story that connects part 7/8 to parts 1-6, watch a playthrough of Eyes of Heaven, which is a what-if story that kind of assumes Pucci/DIO wins.

Due to the differences between Irene and the Jolyne counterpart in the second universe, I interpret the third universe as somehow having the Stone Ocean crew's souls back, but with new bodies and no memories of their past lives. That at least seems to be what Araki was implying.

Was it only Pucci that was removed? Did Jonathan still fight Dio Brando, and did Jotaro still fight DIO?

and I think Stands may not even exist in the final universe. or at least the joestar lineage never came upon them in that one.
Im thinking this especially because Irene seems close with her father so alt universe Jotaro never had a reason to keep distance in order to keep her safe. None of them seems to have been in jail in that universe either, definitely a wonderful world.
We can only say yes for the first question. I'd like to assume the latter two are also yes, but that DIO's plans were scuttled hard as a result of no Pucci to help him formulate the plan to reach "Heaven" and no way of reaching it after he was dead. From what I can only presume, once Stardust Crusaders was over in universe 3, that was it for DIO's plans and Jotaro wouldn't have to keep Irene away for her own safety.
So in Pucci efforts to destroy the Joestars he made them happier than they were before?
yeah, alternate universe Hermes mentioning her sister makes me think that she's alive in that world as well. And well, Pucci doesnt exist in that universe so its a nobrainer for weather's happiness. Its an aptly named chapter
I guess it doesn't matter if parts 1-3 were repeated, they happened in the original universe, leading to 6, which lead to the final universe. Good end when I think about it.

well, yes and no. He did kill them in the original. they have the same soul but they are not the same people if that makes sense (different lives, different experiences).

I'm only done with part 6, but I think Kira is the least successful. Dio/DIO killed Jonathan, Kakyoin, and (indirectly) Avdol and Iggy, and Joseph before he was defeated. Pillar Men killed Caesar. Kira killed everyone but they came back. Pucci killed everyone but emporio and they did NOT come back, but a couple universes later people were happy again anyways. They all failed, but Kira failed the hardest and Pucci arguably got closest to his goals.

You ain't even seen the half of it. If you take the George Joestar novel as canon (and you shouldn't), only the Earth got reset, everything else in the universe remained the same. Also, Pucci reset the Earth not twice, but 35 more times. That means 36 total Kars ejected into space. And all of them ended up on Mars. 36 Kars on Mars. I wish I was making this up.
But one you SHOULD read is Over Heaven, a light novel written as the lost transcript of DIO's diary over the events of parts 1-3, explaining his motivation and goals. It's a good read and is easily accessible on the wiki. Its canonicity is questionable though.

Whoops, I'm remembering wrong. It wasn't that the Earth got reset, it was that Kars was immune to being reset due to being the Ultimate Lifeform. So more Kars could be created, but never destroyed through Made in Heaven.

Not entirely sure why, but I think he didn't stop it because the universe was in the process of being reset and either:

Because Pucci never met DIO in the Ireneverse, it butterfly effected to DIO MUDAMUDA-ing Jotaro in a slightly different way causing slightly different brain damage to Jotaro causing him to name his daughter Irene.
