Father wasn't God. He wanted to become God. Truth is the 'God' of FMA.
The whole point was that the Anti-Spiral was playing God when they shouldn't have. They were an equal to Spirals and pretended/acted like they were superior and more all-knowing when they were just as scared and weak as everyone else. Hence the whole panic-and-seal-the-species thing they did. They didn't have an answer to Spiral Nemesis, so they declared it unsolvable. And then Simon coming to beat him up was Simon smashing that delusion of superiority, and of the certain doom. A true God would've either not given a fuck or just let things play out in the first place instead of throwing in interference at any point.
And even before that, we had Lordgenome pull similar bullshit with his animal-human hybrids, and of his Human Suppression campaign.
I'd argue TTGL as a whole explicitly had no God depiction. It was always about smashing false Gods.
