These societal norms were so strong in the middle ages that they were enforced as law as not following them were besmirching the image of the kingdom itself, and there is no greater representation of a kingdom than the king herself. She was the perfect king because she performed the functions of a king perfectly. The problem is that she was in a position where she was going to fail no matter what.
Britan needed to be united, the foreign hordes had to be driven off, Vortigern had to be dealt with. Rome needed to be suppressed.The island didn't have many resources. food was scarce and so on.
The key problem is that she is a perfect individual who rules over people who are not perfect. Their flaws lead to the destruction of the country and there wasn't much she could do about it because destruction was happening at the hands of her subjects. They simply did not like her because she was too perfect.
Also the world was transitioning to an age where humans ruled. Technically, Saber isn't human, she's part dragon. This puts her at odds with humanity itself because of that. Therefore, she had to be removed so that humanity can grow and thrive on earth.

The fact that Kirei had to explain why he would murder Tokiomi and then had to ask for permission to do so pretty clearly establishes the power dynamic in that situation. I'm pretty sure it was implicit that the reason Gil was half-assing everything at that point was because he didn't fully trust Tokiomi, especially with the forced withdrawal at the docks. He also has independent action A+, making him the servant that is least tied to his master in the main series.
But it's also been 7 year since I've seen F/Z so I might be wrong in some way.
