Yes, it’s pretty obvious that throughout the series Chikai struggled with doing the right thing and leave Tooi alone in hopes that Tooi could live a better life than Chikai and a selfish desire to want to be with his brother. It’s pretty obvious he is plagued with guilt at times of the sacrifices he is forcing Tooi to make to be by his side. I think that Tooi giving up his friendship with Enta and Kazuki pushed him over and he was not happy that Tooi was popping bullets on his behalf again.

Sarazanmai has still wasted a lot of its time despite being shorter so I wouldn't say the length has benefited it. Rather than that it's more like Ikuni has made a conscious effort to be overt about the themes and plot of the show, so it's easier to understand right off the bat.
Personally I consider Utena and Yurikuma to be stronger thematically and Penguindrum and Sarazanmai to be stronger in their characterization. Penguindrum had more time to develop the characters and make their arcs feel like a journey, and for that alone I'd put it over Sarazanmai. There are other things that having more time helped with like more natural character interactions, better comedy, etc.
