There is nothing to suggest that Polnareff is somehow both living as the turtle and also living as a ghost contained within the turtle's stand. Trish specifically brings up how the soul switching was over and that Polnareff would not be the turtle anymore. Polnareff himself says that his soul was sucked OUT of the turtle and that he had to cling to its stand instead.

I know that for years, the big meme was "dude Polnareff gets turned into a turtle in Part 5 so funny", but now that proper translations exist there is no excuse to continue to believe it. Polnareff is not the turtle at the end.
