It turns out Yuta doesn't have amnesia, it he was possessed by Gridman for being the only male in the entire world who wanted Rikka and not Akane which made him the perfect host.
The world is basically Akane's fanfiction, Akane is effectively god and Alexis is a parasite granting her power while feeding off her delusions. Gridman invaded her world because (In context to the original series) digital people, even if we consider them "fake" are living beings and Akane has no right to kill them.
The show ends with Alexis eating Akane to become a Kaiju and Gridman kicking his shit in and arresting him. Gridman thanks all the kids and basically implies Yuta will "Wake up" when he leaves and should naturally become friends with them(including falling for Rikka) again as he did. Akane basically decides to leave her fanfiction world despite being terrified of the real world and after a dramatic conversation with Rikka leaves only to wake up as a live action greasy jap NEET girl with no resemblance to her 2d form.
