But if you just want to know: in the VN, Kotarou did confess to Kotori. However, Kotori did not accept, because of their situation (familiar, etc)

While I was waiting for a translation, I managed to learn moon enough to read it.

One day, Kagari will answer my prayers to her (like in okiraku kyuusai)... one day.
Finally made a shrine for her again at kagari.moe, although it's still a bit bland, just being a somewhat animated model. But it's nice to look at and keep open on another monitor.. Perhaps someday I can also put my theories surrounding the notation of branching timelines there, as well.

To be fair, they did a good job considering how hard it is to adapt multiple routes. Season 2 was great, but I don't know if it had the same impact as in the vn for those that didn't read it.

I think that considering the studio and the probably low budget, they did quite a good job with the second season.
Like says, Rewrite is a real pain to adapt. Honestly we were lucky to have a second cour with Terra. Nobody believed it.

did you understand the story properly ? I felt bad for anime-only, it can be super confusing.

It's been a while, but I don't remember anything being too confusing outside of the intentionally confusing first episode and some of the not!Archer stuff in the second season when those two stop being non-characters for a bit. I think it was relatively easy to follow, but I did have the benefit of the spoiler-free synopsis.
