What if he was being kept a secret instead of acting like a guardian at the front gate? What if Medea empowered his present concealment, a valid tactic (I supposed she can do somthing to hide him), and once Gilgamesh came to the temple Kojiro surprise kills him by getting close before he notices?

Anyway, even without those factors, there's the possibility Kojiro can fend off his initial projectiles with a Tsubame Gaeshi and close in for a kill if Gil doesn't hop away.
At least that's the vibe I got from the UBW anime, which might have not been in the VN, with Shirou claiming his UBW is only good against Gilgamesh and that it wouldn't work against any other heroic spirit who properly trained while having flashbacks to shit like Medusa and Kojiro.
