If Sayaka isn't no.1 then she's definitely no.2.
Why would I say that? Well, let's take a look at the megucas in the main series.
Sayaka's arc was supposed to represent the average magical girl and their short lives as magical girls. As a result she feels believably human with likes and dislikes as well as beliefs. These beliefs came into conflict with what was required to survive as a magical girl and once she learned even a portion of the ugly truth of what a MG is she fell into a downward spiral of despair eventually leading to her death.
Kyouko only existed in the show as is because of Sayaka. Kyouko was supposed to be the other side of the coin. The average life of one of the few magical girls who have survived long enough to get used to the lifestyle. As a result of her lifestyle she had to give up her old morals in order to survive this harsh lifestyle. Seeing Sayaka reminded her of herself which was why she decided to do what she did in the end.
There really isn't much to discuss about mami other than her being a responsible mentor to new and future megucas as a result of her strong moral compass. Because of her mentorship, and existing loneliness when she learns about the truth of magical girls she goes ballistic because she in part doesn't want such a cruel fate to befall the other girls as well as the feelings of guilt that she has as a result of her pushing other girls to become megucas she puts the others out of their misery then kills herself out of self-loathing.
Madoka is a Mary sue. Thinks only of her friends, is well liked by everyone. Has all of the power and only exists as a literal plot point and a sounding board for Homura's character.
Homura went insane for the suicidal lemming Mary sue that is Madoka. She was obsessed over madoka, and had a one track mind only wanting to see her safe. Her wish will never completely be realised. And as a result of her actions has grown to hate herself, yet she will not change her ways.

Not only is Homura completely insane and could be considered the face of insanity itself. She can be considered the most dislikeable meguca because of her bitchy attitude and borderline low-functioning sociopathic actions towards everyone whose name doesn't start with an M and end with an a.
As a result of these reasons Sayaka is the most relatable character and likeable character. I hypothesize that everyone who hates her just hates average-Joe type characters and as a result most probably hates characters like Sjinji in NGE

Madoka is objectively the best character of the show and has the most complex and interesting character arc in this series of 5 perfect character arcs (Homura's was only completed with Rebellion though). You just need to rewatch and analyze more to get it.
Also Madoka is cutest, but that's subjective.

I can't believe I forgot and didn't mention it. Madoka was a parody of the typical MG MC Mary sue in typical MG animes. She doubted herself and had low self worth and she cared for her friends. That's why she contracted at the end of the original anime. I still feel as though her character could've been something more, though and that's kinda disappointing to me I guess.
And yes, subjectively speaking Madoka has the cutest character design and personality of the original anime. You're right on that.
