I think she's really underrated. Nobody seems to understand the depth of her character, and seems to just write her off as a "Mary Sue," or a "plot device," or "2 dimensional," or otherwise underwritten, which couldn't be further from the truth. She's up there with Homura as the best written character in the series.

Madoka is a girl ruled by her emotions. She's torn between the two moral goods she values most: happiness with the people she loves, and duty to the good of others. These two values are irreconcilable, as duty to others often means leaving your happiness behind (which is very much the case in the series). Madoka attempts to straddle these two values throughout the series, but feels guilty about it because she thinks it just makes her a burden. By getting halfway involved but doing nothing substantial to help the situation, she just becomes a liability to others. However, she recognizes that by getting fully involved, she dooming herself to a fate she doesn't want. Depending on the situation, she'll swing from one value or the other, taken on by her own emotional roller coaster. Whether it be swearing off megucas after Mami's death, or jumping at the opportunity to save Sayaka after she sees how far she's fallen. In the end though, she finds out about the true plight of the magical girl, and believes it is her moral duty as someone who can help to right that situation. She believed such an action to be necessary, that it was right to do it, despite that she would leave behind everything that makes her happy. This is the true nature of sacrifice.

On top of this, you have her whole self-confidence issue. She holds herself to a completely different standard to other people. Despite others caring about her and loving her, she believes herself to be useless. She believes she has no talents, no skills, not intelligent - nothing useful for anybody. Thus she believes that the only way for her live to have value is when its in service to the betterment of others.
