Instrumentality already had ended by then, Shinji was already outside of the tang and Unit 01 was already flying in space when we see it.
I assumed he just chose a terrible way to get tang'd out of guilt since it's shown that accepting or rejecting the process changes who you see before getting liquefied. But you can make a case for "soul death" too since part of his corpse remains after the bite. The manga makes a stronger case for this with his corpse lying there while in the distance you see Ritsuko's clothes left from being instrumentalized.

Yui had appeared like this earlier while Shinji was melted into Unit 01, playing out a memory of hers with an illusory Gendo, but this is for sure the real one. I think the idea was that the MP-Evas under their control would let them control how instrumentality proceded - until Rei hijacked them.
They make some mention about how they wanted more than 9 units to do it, but decide to procede with the 9 they had anyway, so there was no magic number to hit for the ritual, it might have just been additional assurance their plan would work.

He's lived that way most of his entire cognizant life. He WANTS his mother, but the most important thing about ending Instrumentality is that people have to leave of their own choice. Even if he became "god" in so many words, his own choice after his death/rebirth in EoE made the scenario where he could choose to be free as an individual, but at the same time had to leave everyone else to their own choice on the matter (or effectively ended that way).
Yui, the crazy cunt, got what she wanted, so she stayed in 01. She became a god-being and had no real reason to come back to join her son; her love for him mattered less than her ambition to make Instrumentality succeed (or else she wouldn't have agreed to the entire mess to begin with).

We have to remember that part of EoE's point is to establish is that Gendo is just as, if not even more, pathetic than Shinji is. I thought this much was obvious. During instrumentality Gendo never speaks to Shinji except near the end where it's clear that the ones speaking are just his mind's version of people.

Well, that's the point - he's depressed, socially inept, shy, awkward, afraid, anxious, etc. He's still a kid. He's not some hot-blooded dude who's got confidence for miles, he's an emotionally neglected, lonely boy who's got daddy issues and can't stand up for himself unless he's with his mommy robot.
It's partially his fault because it's his choice to run away in that matter, but he's also a victim of circumstance given his entire fucking life. He's aware of what he's doing and that's what people should rightfully get at him for.
