The latter episodes turn into an info dump about what's happening, but it still won't make sense the first time through.
The plot of SEL won't make sense to you until you get to the last episode, and even then some of the episodes aren't really about the plot, they're just their to explore concepts and raise questions.

It's normal, just watch until the end and the fog will clear just a little bit, you will get something out of this show, it just varies from person to person.
There's threads that the author writes in the first few chapters that never go anywhere, and there is no conclusion, just someone hitting the reset button. The author gets so lost with their own story, one entire chapter is just two people expositing at each other.
It has computer fetishism and Murata's lolis-are-sexy character design, so of fucking course Yea Forums is all over it like a bad rash.

This. Never got the love for Lain. It's a convoluted mess of a show. While Texhnolyze is dreary, it has a tangible story and point to it.
Multiple possible explanations. Maybe it's how Lain's wired persona looks to people who have never interacted with an AI. Maybe it's a visual pun on alienation. Maybe it's a red herring that Konaka threw in just because The X-Files was at the height of its popularity at the time.
Those "maybe"s is why I don't consider the show worth speculating over in the first place, expect for maybe the few that genuinely just want to obsess over the show

I know it's an old show, but I'm still waiting for someone to write a good essay arguing that Lain (the anime version) is based on Neoplatonic metaphysics, because I'm pretty sure you could argue that Lain represents a pure first principle who's simple, immaterial, and simultaneously omniscient without being corrupted by matter, and that Eiri represents a second principle that acts as a creative force within the material world...
This show is supposed to be like that.
There is the wired and it's basically the internet. More and more computers are connected. Eventually there are more computers than nerves cells in a human brain. The network is able to become self aware, it eventually happens and Lain is born. Lain is also god for some reason.
Lain can't handle the loneliness and so she turns herself into a little girl and wipes her memories. She messes up and the girl ends up with split personality and hallucinations. Shes also autistic and slow.

Lain always was before the Wired, but she did not exist as Lain until Eri created her a body and put her in it, in order for her to learn human emotions and thinking in order to properly manage the Wired. This primordial part of mass human unconsciousness is Lain, being more than a simple Goddess of the Wired, a literal deus ex machina, but also something more primal and simple as the very essence of human connection.
Lain is also pure sex.

This is where I think most people get confused - Lain herself is not god, she is but a manifestation of the godhead in different forms - and the form that Eiri sets in motion is a corrupt form that ultimately collapses when faced with the real thing. There is a shared consciousness (the true Wired, the one that the KIDS system tapped into, not the physical proto-internet), but that's something more like the World Soul from Plato's Timaeus, and it comes about as a result of the actions of higher principles.
