Mirror universes are a lazy excuse to change up the characters of your story.
It's nonsensical and pointless.
But if you really need some source for new quirky characterizations, just invent some black box magical brainwash machine. It's simpler, it gets the job done just as well, and you can turn it off without it leaving loose plot points all over the place.

Mirror universes feel usually like a vanity exercise for actors in long running series, so they can feel they did something new with a role they've been playing the same way for years. As for the narrative of a story, if it isn't part of the actual premise of the story itself, then maybe you should consider ending the series, if a mirror universe episode/arc seems appealing to you. Anime and manga usually don't reuse the exact same setting and characters like, for instance, western superhero comics do, so the drive to show the same characters with different choices is less prevalent. If the mirror universe settup sounds appealing, a mangaka is more likely to simply make a new manga with that new setting.

Same as citing pi was so popular 10 years ago.

because if you live in a world where such things "don't" exist, then you start shitting ghosts and fighting them like pokemon, all of that other stuff should take a jump in plausibility as well.

Arguably.
But even if its plausibility is up, you are still better off with a healthy dose of skepticism, simply because by sheer volume of possible fantasy things that people have come up with, most of them will default to still being purely fictional. The JoJo image is a good example. The mirror universe was the wrong explanation, and it took a skeptic to understand that.

Being skeptical of things that are not part of the way you understand the world to work, is always the right answer.
That does not mean shutting your eyes and pretending they don't exist.
