Mami is normally an excellent fighter and flat-out has the strongest magic out of anyone. Her problem in Episode 3 was that she was drunk on the power of friendship after Madoka said she'd be her friend and that she didn't have to be lonely anymore. You can see it in the montage right before where Mami is basically showing off because she wants to look cool for Madoka.

Not even Homura could defeat her 1v1 when Mami was fighting with a clear head, if Mami gets you with her ribbons then the fight is basically over.

Its because Sayaka died without having been able to really resolve their differences (since Sayaka was too busy drowning in her ideals).
Also in the timeline that led into Rebellion Sayaka died, apparently right when the two of them had finally become friends.
