Pretty sure that they are just jealous of him. The ultimate reason Yugami is disliked is because he doesn't conform to social norms. yet he's still successful and content with himself. If you are different, make sure to be pitiful and miserable as well, otherwise people will hate you. This is especially true for conforming people like the nips.

On that particular case, I wouldn´t go that far. Yes it´s obvious there is a bit of jealousy from the baseball club since the third years all seem fine with it, but it´s more the idea that he wasn´t virtuous and took advantage of a moment of weakness that´s the scandal. Like, you´re not even supposed to kiss in public in Japan for the sake of decency.
