Yes, but all the homonculi look pretty similar and also the ages wouldn't line up in her mind. Most of this is probably head canon and the truth is there are logical gaps between Zero and Stay Night but speculating is fun so whatever.
Don't forget that Illya is actually older than Shirou by a few years. Saber wouldn't know how the homunculi process works to a T so she probably just assumed that due to the age discrepancy it couldn't have been the same child. She and Illya get along pretty fast towards the end of the routes and maybe this is because she put the pieces together.
