I always thought that the Third Impact was going on when Shinji first starts tripping like this. The 'congratulations' part is him accepting that he has to face hardship in life and that's just the way it is, ie Shinji coming into his own. Then immediately after, giant Rei collapses and dies, as caused by Shinji's decision to ket the world go as is and allow everyone else to eventually crawl out of the LCL and become individuals again. Or something.
