It doesn't matter what you think is canon or not, it's not for us to decide. The ending also works a lot better than the series ending, it just wouldn't make sense for Homura, after her one goal and obsession is gone, to live out her MS life without doing something about it. Her wish that started this whole tragedy, which was also the only thing she fought for, had not yet been completed.
