I read the VN and I still don't get what this quote is supposed to mean

Shirou died at the begging but Rin saved him and he got out of a lot of bullshit thanks to Avalon, he's saying that he should not rely on magic to save his ass.

He was never revived. It's just that he should have died but Avalon is too OP.

I used to love this series. My enthusiasm faded over time but now I think I'm close to hating it. People may die when they're killed, but franchises apparently do not.

I meant the scene where he went to school and got stabbed by Lancer. He didn't have Saber, then and was revived through Rin's mana stone and her magic.

As for Avalon, I think he didn't even know he had it in him when he said that quote in the OP.

The quote happens in context of Shirou admitting the sheath gives him really stupid plot armor. Shirou was "technically" killed a lot during the Fate route, but he didn't die because of the sheath's healing powers.
If Shirou didn't have the sheath, he would've died when he ate Berserker's attack trying to defend Saber. Well, he probably would've died from Lancer before that, and without the sheath he wouldn't have summoned Saber, so I mean it kind of blows apart the whole plot if you over-analyze it.

It isn't plot armor because it's explained that he has Avalon. That's like one of the most important things about the Fste route

It's important in all routes.
In Fate it keeps him from getting killed a million times.
In UBW it keeps him alive when he otherwise would have died to Archer, and he survived long enough for Archer to change his mind.
In HF it sorta backfired and made swords grow from inside of him by trying to heal his wounds.

Kind of took the tension aways when you know it's just going to be another fakeout death when Shirou passes away for the 10th time.

So you didn't play the VN because there are a fuckload of bad endings, most of them from Shirou dying from an instantly fatal injury.

Yes and Avalon made it worse by trying to heal his wounds while he was connected to Archer's arm, making swords grow instead of flesh.
It was foreshadowed in previous routes too. In UBW he even has a dream where he's being skewered from the inside out with swords after waking up from an injury being healed.

They're scenes with a wall of swords for a background graphic. I'd take a screenshot but I don't have the VN on this PC, only on my laptop that crapped out and died.

Avalon only activated when he had a connection to Saber, considering that he gets the arm after Dark Saber shows up that doesn't make any sense.

Saber was no longer Shirou's Servant in the fight vs. Archer. They had no connection anymore, yet Avalon continuously heals Shirou during it.
Shirou himself also talks about how his wounds are attempting to heal themselves, but swords are growing instead, causing more wounds to appear, which create more swords in his body during Heaven's Feel.

Isn't that just a side effect of his sword "magic"? I mean, when you compare those scenes to when Avalon saves him it just looks like his body is trying to stitch itself back together with swords. And in HF he wasn't healing, Archer's arm was like a cancer spreading through his body.

Yeah it's probably just residual energy left behind, you could even argue Avalon stops working after Saber dies and she just needs to "exist" in the same town for Avalon to keep working.
Avalon is trying to heal his wounds and Archer's arm is not only annihilating his mind but fucking with his body's healing process by focusing it all on sordz.
At least, this is how I interpreted what was happening to him.
