Both Shinji and Rei had a point in that scene. They were both within reason to feel the way they did and couldn't understand the other's pov. While Gendo is an asshole, Shinji at that point was (understandably) pretty butthurt over Rei's seemingly better relationship with his father. Not even he fully comprehended the depths of his father's selfish and manipulative nature. The scenes where Gendo and Shinji save Rei compares well, as the point is Rei begins to see her treasured Gendo in Shinji (and later begins to see Shinji in Gendo, in a less positive light), but they contrast well given more info: the former ultimately sees her (and everyone) as a means toward a personal end, while the latter treats her as an end in herself.
