Occasionally they'll beat someone half to death in ikebukuro, or drug a tourist's drink at a hostess club and make him take all his money out of the ATM, and the cops will look the other way.

It makes sense in a feudalistic society. The feudal lord is no different from an organized crime boss, he only cares about his own interest and peasants have little to no rights.
In this context an organized group like yakuza or mafia an emerge and be the only one that can somehow keep the order and offer some protection among the lower classes. They are shit, but not as shit as the nobles.
The problem is when those organizations keep existing within a societal order that has other measures to protect the weak and has structures like police and an independent judiciary to maintain order and protect people, albeit imperfectly and with a bias favoring the rich.
