Neos, Yubel, the Elemental Heroes, Neo Spacians, Ojamas, the entire fucking arc in GX S3 where everyone explored the world of duel monsters that coexisted with one another, the Seven Star villain and his deck, Ancient Fairy Dragon, the Gravekeepers, and Number 96 were all duel monster spirits that could interact with the main cast. For some reason, 5ds banned almost any type of reference to duel monster spirits after the Dark Signers arc ended and I'm pretty sure Vrains would've had alot of exposure for them if it wasn't for that particular series.

Short answer, no. If I remember right, Takahashi has input in the intial design stages of each spinoff and does some of the main character and monster designs (pretty sure the protagonists and their 2500 Attack partners are all him), but he is not involved for the whole project and not all of his ideas are necessarily used. But he is not entirely detached from them.
