As if the whole fictional world literally revolves around it. I get it's to make it seem like the stakes are higher than they usually are, but it's usually gives the impression they're a bit TOO high.

I tried to read the Fate/Stay fan translation, and aside from them inserting an unnecessary disclaimer that all these high schoolers were over 18, the amount of times "It can't be helped" popped up pissed me off so much it completely turned me off from reading the rest of it.

I always see people complaining about it but I never see any alternatives suggested. What's a better way to translate it?

Because it's a literal, actual idiom.
And it's super important to Japanese culture and mentality as a whole.
Translating it as "it can't be helped" literally cannot be helped. It's a literal translation that does the job the most effectively in the fewest words.
There are times it can be translated otherwise but they're highly contextual and can be pretty vague. You also really don't want to over-localize actual idioms/core phrases.
