It was the plan all along dumbass. If the humans win than they would be in the wrong and still under the same system that doesn't allow them to fuck, and if they klax win everyone perishes. The series was structured around this. whatever half ass conclusion you had in your head missed the mark.

They literally did the same thing as in the earlier shows.
Gunbuster did it, Gunbuster 2 did it, TTGL did it.
They wanted to have it over with as the show was (accoridng to the Tattun) pretty lukewarm with the Japanese. Do the thing the team came together to do one more time and call it done.
In the process, however, they didn't catch the fact the west actually liked the show, but rather on its Eureka Seven/whatever other romance mecha show grounds, not the Gunbuster/TTGL ones.

Gunmen were already destroyed. Time skip as well. A new enemy was expected, and had 10 episodes to flesh them out and sink in.
The problem wasn't the aliens. It was how the aliens were revealed. 18 episodes of build up to what should have been a rebellion arc, gets turned into bootleg Gurren Lagann for no good reason. It turned "Let's take our freedom" into "Well I guess we have fight guys".
