If Shinji were in better shape by the time of EoE, he might've just rejected Instrumentality out of hand. Hell, even if he just ends up being a tiny bit better off as a result, a non-catatonic Shinji might've been able to beat the MP Evas with Asuka.

What made sense to me was that the prototype was proof of concept that they could get angel tissue to grow on electronics and they'd work together, they moved on to the test type to work out how to program one, then returned to the prototype and retrofitted it with the programming method they discovered so they could experiment with that instead and mess around with the test type less after it became personally important to the project director. I don't think any Eva was completed before 2014.
