Characters that can establish themselves quickly and serve to enhance or elaborate upon the setting are better than those that stick around forever not serving much of a purpose.
LOL, evidently you haven't read FMA, otherwise you would have realized that the life sowing alchemist mini arc as all the others mini arc serves the purpose of establishing the world and its rules. Artificial life and the creation of a new being are both central themes and there are many recalls to this particular event throughout the story
There are better ways to enhance and flesh out settings. Introducing cute girls like in FMA, Madoka, Dororo, etc. just to kill them after 2 episodes shows how lazy and uncreative the writers are. It's basically a desperate attempt at making the viewers sympathize through shock factor without buildup either, so they feel cheap. A good writer can elaborate on a setting and make that entertaining without the need for a cheap trick.
World building isn't really FMA's strong point. And I've only read the original manga, I didn't watch the anime or movies to completion. People creating abominations through alchemy was established since the beginning, Nina was just unnecessary and affected nothing in the overall plot. You can literally take out Nina and Tucker, the story in the grand scheme of things will remain the same.

It's a valid tool like any other, gets to the point and serves the purpose of the narrative in a clear concise way. It's 'bad' because it annoys you. Maybe you shouldn't get attached so easily just because they're cute. That or don't watch a series where minor characters dying is likely to be fair game.
The chimera of father Cornello is a very different thing from Nina, even if I agree that the general storyline won't change that much, as it is written this episode it's undoubtedly a key moment of character development and introduces Scar in a very impactful way, furthermore it plants the seed for what's going to come (i. e. Greed and his companions) , it especially helps in sowing the reader's mind with doubts. You may rightfully say that everyone would have harbored doubts since the first chapter, but this is still a Manga that has young people has its primary audience, so I think the author was trying to be as clear as possible
