What someone wants to do and what they think they can do are not always the same.

I guess part of it is the shipper in me, the guy who loves Shinji/Misato as a pairing and thinks they're good together. But part of me also thinks that there's some thematic value to it, as well.

New life begins. The next generation emerges, free of the hangups of both Misato's generation and Shinji's, informed by the wisdom of both of them. Shinji gets to become a father, and step out of Gendo's shadow by becoming a father that's better than his own father ever was. In this way, he would also sort of redeem Misato's idea of fatherhood, because he'd, hopefully, be a superior father not only to his own father, but to hers. And Misato, whose surrogate motherhood of Shinji would be the reason he shapes up enough to save the world from SEELE, is rewarded for her kindness and love with the thing that she was always striving for but could never quite get: a family. She personally witnessed the old world die at ground zero of Second Impact, so it's only fitting that she becomes the generator of a new world, a new hope, in the form of a new generation born in the aftermath of love and victory. She's like an Eve figure, or maybe a Mary figure, in this respect.

Those are just my thoughts, anyway. It would be a very, very different ending than the canon ending. It would probably be inferior in a lot of ways. But it's something I've thought about.
